COORDCOMP may be used to answer which side chains have changed conformation between two otherwise identical structures. Below is the default plot obtained by COORDCOMP for the comparison of the two monomers of the pyrococcus woesei TATA-binding crystal dimer.

Clearly the backbone is different between residues 33 - 39 as seen in the DDMP plot. But this plot also shows many side chains that are different between the two monomers. For example, residues 92 - 96 represent a segment where the side chains are all different. As seen below this is a trivial case where these side chains are exposed on the outside of a loop region. Other cases, especially for buried side chains, may not be seen so easily in a superpositioned graphics display.
