What is the secondary structure?


RIBBONS will display a structure in the familiar type of image. Below is a RIBBONS graphic of the pyrococcus woesei TATA-binding protein. The secondary structure was defined by analysis of PHI/PSI angles using a variation of the same algorithm in DSSP (This is calculated by the utility pdb-pro-ss in RIBBONS)

Notice the two beta strands (10-19) and (99-110) forming a beta sheet. These are not long continous strands when the definition of secondary structure is done by comparison of CA to CA distances using the Louie and Somorjai algorithm (This is calculated by the utility pdb-geom-ss in RIBBONS) as shown below.

Secondary structure may change depending on the definition used.
