Using CSB Batch Queues with SnB (provisional)

After completeing all other preparation, go to the Run SnB tab. Next to Queueing system, click the button for Custom.

Fill out the name prefix and the number of processes to run. For example, the name prefix may be prot_xx and the number of trials 16.

Under Local, click Process Trials.

The result will be 16 files, prot_xx_0.dat thru prot_xx_15.dat. These are input files to the SnB executable, /srv/local/snb/new/linux/bin/snb.exe.

Create a command file to run these, eg, snb.com, and submit it with a command like

qsub -q medium -S /bin/bash snb.com

A sample snb.com file:

exe="/srv/local/snb/new/linux/bin/snb.exe"
cd /path/to/your/snb/directory
for i in $(seq 0 15); do
   d=`date`
   f="prot_xx_"$i.dat
   echo "$d -- Starting process $i"
   $exe < $f
