Uppsala Software News @ 980409 ****************************** http://xray.bmc.uu.se/~gerard/manuals/ **************************************** * Compression ************* Some people (well, Pete Dunten, actually) have suggested that compressing the files on the ftp-server using gzip would yield smaller archives, and hence faster transfers. Any votes for or against ? * DEJAVU ******** I made a new library for DEJAVU. Since the most recent, complete Hobohm & Sander list is from May 1997, the library is only as recent as that. As soon as a new list becomes available, I will update the library. The new library contains 1561 proteins, and can be downloaded from: ftp://xray.bmc.uu.se/pub/gerard/dejavu/dejavu_etc/dejavu_may97.lib.Z (Not necessary if you downloaded DEJAVU after 6 February 1998.) * SPASM Version 3.0.2 ******* Updated library as well (May 1997; 1546 proteins). Download from: ftp://xray.bmc.uu.se/pub/gerard/spasm/spasm_etc/spasm.lib I also needed to increase the dimensioning of the program (thanks to PDB entry 1OCC ;-). Also fixed a minor bug. * RIGOR ******* Updated library as well (May 1997; 2211 motifs). Download from: ftp://xray.bmc.uu.se/pub/gerard/spasm/spasm_etc/rigor.lib (Not necessary if you downloaded SPASM after 6 February 1998.) * SBIN ****** Some people turn out to align more than 200 sequences, so the dimensioning of the SBIN programs has been extended (this affects STRUPAT, STRUPRO, and MSEQPRO). * MSEQ2ALSC Version 1.0 *********** This is a new jiffy program. It converts multiple-sequence alignment files as produced by STRUPRO or PRF2MSEQ into files suitable as input to Geoff Barton's ALSCRIPT program. The combination of STRUPRO, MSEQ2ALSC, and ALSCRIPT enables you to produce very cute *structure-based* sequence alignment pictures ! (NOTE: you will need the latest version of STRUPRO for this to work, i.e. version 1.2 or higher.) * XPAND Version 1.2 ******* When something goes wrong during reading of symmetry operators etc. the program will now print an error message rather than pretending that its nose is bleeding. * MAMA Version 5.1.1 ****** Implemented the NEw ENcompass command to generate (initially empty) masks that encompass the space occupied by two or more other masks. This enables you to do proper AND, OR, etc. operations (which are normally limited to the space that one mask happens to have in common with another mask). * Web site ********** The USF and HIC-Up sites are now searchable (click on "Search this site" in the menu). During February, the USF site was "Site of the Month" at the Institute of Molecular Biophysics at Florida State University ! If you find the URL for the USF difficult to remember, you can now point to: http://xray.bmc.uu.se/usf/ * APRIL ******* This is probably the best program I've never written. If you want to read the whole story, including dozens of reactions from fellow crystallographers, visit: http://xray.bmc.uu.se/usf/april_new.html --cd CD's Words of the Month: ANTILOGOUS: contrary; inconsistent ("this group's findings are a. to ours") APODICTIC: clearly and undeniably true ("clearly, our findings are a.") APOSTERIORISTIC: inductive; pertaining to empirical knowledge ("a. evidence which supports our theory is abundant") APPLANATE: flattened out ("the solvent was a.") APPROPINQUATE: to approach ("the RMS delta of our bond distances a. zero after 65 cycles of PROLSQ") APROSEXIA: inability to concentrate ("due to a., we had to use nanomolar solutions") ARAPHOROSTIC: seamless ("the crystals were perfect a. twins") ARCHAEOLATRY: worship of anything archaic ("because of our project leader's a., we had to use FRODO on a PS300") ARISTARCHIAN: extremely critical ("pH was an a. factor in the crystallisation experiments") ARROGATE: to claim unjustly ("the discovery of this phenomenon was a. by the group of X")
