SPOCK Ribbons Example

The following series of steps will create an image similar to that shown in the example.

GUI -File - Read - pdb file
GUI - Modeling - Calculate Secondary Structure
GUI - Alter - Worms - Secondary Structure
GUI - Display - Bonds - off
CMD - wc=s [sets H=color 2 (red), S=color 4 (blue), C=color 5 (yellow), T=color 7 (magenta)]
GUI - Graphics - Color Tool [Now we change ribbons colors to what we want]

GUI - Display - Atoms
GUI - Display - Bonds
CMD - ac = 0 [sets all atoms color black]
CMD - ac = 15, a=S [sets sulfur atoms yellow]
CMD - ac = 0, r = met [sets MET sulfurs black]
CMD - set radius = 0.5 [sets atom radius to 0.5 A]
CMD - bc = 0 [sets bond color to black]
CMD - bc = 15, a = S [sets sulfur atoms yellow]
CMD - bc = 0, r = met [sets met bonds black]
CMD - bc=1,r=cys,a=cb [sets CYS CB atom bonds white]
CMD - bc=1,r=cys,a=ca [sets CYS CA atom bonds white]
GUI - Modeling - Make Bond GUI - Alter - Bonds - Capped Cylinders
GUI - Alter - Atoms - Solid Spheres
GUI - Alter - Worms - Edit worm parameters [Standard width factor = 0.3]
GUI - Alter - Worms - Edit worm materials [Set specularity to 0.4]
GUI - Macros - Beautify
GUI - File - Save - Image file
